If your going to use armor penetration, I'd say its much less a case of "This weapon pierces armor better", and more a case of "This armor protects better against this type of weapon. Each armor should just have a different bonus for Piercing, slashing and bludgeoning weapons. Example...

I think I might end up dropping the Elf. A Warrior/Mage class doesn't really fit the theme I'm going for. Losing one class option isn't as bad as losing 3.

Maybe its just that I haven't seen the rules in play yet, but from reading them, I don't see the problem. Warriors already have an initiative bonus to counteract the 2 handed weapon penalty, plus deeds to give even more possible oomph. If you're not a Warrior, you should be slower than everyone else...
